Wow, that sounds like a great trip. I am sure you can take buses, but it will probably take a while and also some stamina. I have done an overland trip from Guatemala City to the north coast of Honduras, from where you can catch a ferry. I took my time and took in some sites, such as Antigua, Lake Atitlan, Copan. The chicken or local buses are slow since they stop very frequently, but they are fun and bring you closer to the people. In Honduras you can catch the faster, fancy buses like Herman Alas for example und go larger distances in a shorter amount of time. As to the ferry, I recommend flying to Roatan. The ferry can be crowed and slow, but perhaps there is other maritime options by now.
