There are alot of options in Honduras for a one to two week honeymoon and many nice places where you can stay for under $50 a night. I would suggest the following.
Fly into San Pedro Sula overnight there if arriving late. Next day leave for the Mayan Ruins of Copan. Though this is not a beach destination Copan is a wonderful area and a "must see" when visiting Honduras. The town offers a variety of hotels that fit into your budget. Highly recommended is Hacienda San Lucas, if you do not choose to stay there be sure to organize an evening meal there, you will not be disappointed. http://haciendasanlucas.com/
After a day or two in Copan depending on your schedule head for Tela on the Caribbean Coast. Nice beaches with some great natural areas nearby. For accommodation check out: http://www.mayavista.com or http://www.hondshores.com
Be sure to visit Punta Sal for some snorkeling.
>From Tela onto La Ceiba, raft or hike in Pico Bonito if interested and then onto Roatan or Utila.
Roatan offers a wider range of accommodation than Utila and better beaches. Good snorkeling is possible from the shore of Half Moon Bay in West End and from West Bay Beach in Roatan also these areas offer a wide variety of tourist services.
