I brought my dog in by air. You have to get a permit of some sort. You should arrange for a Honduran vet to meet you at the airport. You can do it ahead of time, or you can ask the customs people to call someone. (You might actually be able to do it via phone and email but you would need to contact the vet).
They charge you 50 dollars. Give the paper to the customs with a copy to you and they send you the official papers at a later date. Should delay you only a few minutes if they have the time of the flight.
They don't look at the animal.
We also got the Honduran Embassy in Toronto to write up something based on Vet's letter and history of vaccinations, but that was useless upon and entry and expensive. Waste of time and money and I'm still pissed that they said it was a requirement.
